In Eigensoft option, I choosed 3 SDs for outlier removal:any individual with 3 standard deviation (3DS) along one of k top principal components > s would be removed as an outlier.

I also plotted PC3 against PC4, because it appeared to be more informative.Project "Magnus Ducatus Lituaniae"https://www.blogger.com/profile/06764361071403376842noreply@blogger.comtag:blogger.com,1999:blog-7120134997435393696.post-52040018802159195762011-08-29T05:05:58.639-07:002011-08-29T05:05:58.639-07:00Your answers?Your answers?Onur Dincerhttps://www.blogger.com/profile/05041378853428912894noreply@blogger.comtag:blogger.com,1999:blog-7120134997435393696.post-65886022445690610232011-08-21T15:55:25.958-07:002011-08-21T15:55:25.958-07:00I see only two Chuvash individuals and no Uzbek in...I see only two Chuvash individuals and no Uzbek individuals on the PCA plot. Were they not included in the PCA analysis, or are they in a part of the PCA plot so remote that you didn't show that part of the PCA plot?

Also, is it a PC3/PC4 PCA plot? If yes, where is the PC1/PC2?Onur Dincerhttps://www.blogger.com/profile/05041378853428912894noreply@blogger.com
